Google and external javascript file

It has been my understanding that spiders don't do well with javascript. I have a menu on my website that is basically html using document write saved in a .JS file. This allows me to change one file and have it change on all of the pages.

Well when I was looking through google webmaster tools I found the internal links section and it appears that the menu does indeed get followed by the bot. So does that mean I can keep the menu in the external JS file and still have google recognize it and the internal linking structure of is something else going on here.

Basically, should I drop the current menu and replace it with straight html even though that is a ton more work.
